Using Makefile:

include ~/bin/</source>

Arduino 1.5.5 has SD.h in "/Applications/" and the Makefile searches "/Applications/"

Sorry, it is the library utility directory that is not picked up. In 1.5.5 it's library/src/utility not library/utility.
